They picked the GT-R because it set the bar very high for performance, features and value (relatively speaking). 

They finalists were:

Acura TL
Acura TSX
Audi A4
BMW 1 Series
Honda Fit
Hyundai Genesis
Jaguar XF
Mazda6

They finalists were:

Acura TL
Acura TSX
Audi A4
BMW 1 Series
Honda Fit
Hyundai Genesis
Jaguar XF
Mazda6
VW Passat CC

The only real challengers I can pick out from that list are the 1 series and the Genesis.  All seem like good cars, but these two (and the GT-R) are really groundbreaking.  And of the three, the GT-R is clearly the best in that...

...and everyone but Car & Driver liked the new TSX less than the old one.  A bigger, heavier sport sedan with the same drivetrain as the previous generation (a naturally-aspirated inline-four front-driver, no less) is certainly not COTY material.

I would have picked the Genesis, myself.

A most appropriate choice.  Nissan was the only mainstream company to lay out some serious cash and produce an amazing sports coupe.

No, don't misunderstand, I'm not suggesting that it is a bad car or anything of the sort. But that particular award has a long history of being bought by manufacturers, and the GT-R seems like such a niche product that I am surprised it was picked. They usually go for something mainstream.

I still maintain that the Hyundai Genesis would have been a better pick.  It's certainly more in line with previous Motor Trend Cars of the Year.
